IndexU is not bad, I use it for the directory here: http://www.webmasterserve.com/directory/ but its really not that good. But then again it depends on what you are looking for in your web directory . I have never used hot links so I cannot comment on that.

My favourite script at present is propriety web directory script used to develop www.fx1.co.uk
Is does not have great features but is very fast and fully search engine friendly.
